I have a 996. I bought a different bottom end off the internet. I attatched my 996 heads to this bottom end. The bike operates normally but with significantly (and unbearable) less power than before....

Could it be the bottom end is actually a 748? Could one attach 996 cylinder heads, throttle bodies, and engine managment system to a 748 bottom end?

My guess is no... But I do wish to figure out the power loss issue.

No. Youre right it wont counterfit.
You can make things fit but its severe job to do it, ie noone does it.
A 1098 will fit and is cheap.
Thanks for the input. Its got a very harsh stumble at 4k RPM. I it makes it past that I can WOT and it accelerates as if running on one cylinder.

Both are firing though.
