Have more time now to work on the 900ss. Was looking into solving oil near the front sprocket, so I ordered Countershaft oil seal for 2001 (based on VIN and title). Seal #066049268 diagram #13 which is a 25x47x7 size.

Turns out after receiving seal and starting work the one on the bike is size 25x52x7 which works on a 2000 ss (and some others) which was #937832552.

Has anyone seen this issue before? Wondering now if I order parts for case/clutch, etc if I will end up with problems.

It's not at all strange to find odd things like what you mentioned. Sometimes mix-ups happen at the factory. Sometimes old parts need to be used up before changing over to the new parts.

My ST had the wrong size front sprocket spacer on it from the factory.

the one you got is a small block seal. all the big blocks pre testa use the 2552 seal. if that's what the catalogue says it's wrong. wouldn't be the first time.
