Just finished swapping out the exhaust system from my 07 999S to a full termi (57mm) system. My ride came with the 1/2 termi system. Haven't swapped out the ECU yet. Is this just a simple case of changing out the ECU's? Are there any follow on checks to be done?

TPS reset is usually required with an ECU swap.

If the system is second hand from another bike then it will have to have the immobiliser function removed from the ecu, if it hasn't already been done. Then the obligatory TPS re-set.

The immobiliser will only be a problem if it has been keyed in to the previous bike. Mostly when exhaust systems and the performance ecu were fitted they were not keyed in so will work ok in another bike.

I think you will find the bike will need to be tuned , the tps and trim will both need to be checked.
Take it in to a dealer or experienced tuner with the fairings off , likely no more than a couple hrs will be needed to go through the tuning procedure
