OK so I got a 30mm slave for the clutch and when I put it in the piston would touch the case before the rod would disengage the plates.

Anyway, I made a small shim about 11-12mm and put it in the button on the pressure plate side.

Works

My questions are:

Why did I have to do this?

and what rod should I be looking to order to get rid of my shim (mainly because the difference is really 15-16mm but I cannot use a larger shim in that button)

Slaves cylinders are not interchangeable between pre-2001 and 2001+ bikes unless the pushrod is also changed.

When Ducati solved a clutch slave leakage problem in 2001, they modified the slave cylinder on all bikes, except the SPS. This modification to the housing design required the use of a 10mm longer pushrod.
