Ever since i've had my 999R, the rear Marchesini wheel shaft shifts around and rattles when rolled off the bike. When mounted on the bike, its noiseless because the axle keeps the shaft in line. I have always thought this is normal, but i have been unable to find it mentioned anywhere else and it makes putting the axle in a real chore.
Is this normal? Or are my wheel bearings supposed to be holding this shaft in place.

It’s not uncommon. You can slide a screwdriver or punch from the opposite site of the axle to hold the bushing up until the axle gets started.
