I checked and thereís only the 2006 model. :/

Well, apart from it being a wet clutch rather than dry, Iím not really sure. Clutch plates and hub maybe?

I don't think there are any big differences

I don't think there are any big differences in the 2006 1000 manual that you can't work around:

Exhaust setup
Rear swing arm
Rear suspension
Clutch
Seat setup

But if you get one for a 1000S it will properly fit a little better in some areas.
