Throttle bodies only need to be syncronized at service intervals. TPS or throttle position switch may need to be reset if and when you change the ECU. Because you have changed the mufflers, the air fuel ratio may have leaned off a very small amount. Us mere mortals would not detect it by the seat of the pants but if you attach a Co2 meter the idle mixture screws may need a tweak. With Zard slip-ons my bike actually felt smoother at low revs.
As for the cat and it's removal, with a Hyper the biggest pussy is usually on top of the bike.

Those are all next. I have the full system but thought about putting on the slip ons for now until I get the rest of the stuff put on at the same time (cams, exhaust, flywheel).

I'm going to be going with the Arrows, eventually. I had a set of Arrow slip-ons on my 916 and they were the best sounding pipes to my ears. Fit and finish was good, too.
I will be stepping up for the full system, which makes me wonder what I should do about the ECU. Should I go with a DP chip or Power Commander? Or, do Arrow or FIM make a chip? I had an Arrow chip in the 916 and it was spot-on if just a touch rich.

Ducati's haven't used chips since the introduction of the 5.9 ECU. You must replace the entire ECU with a Ducati unit or use a piggy back unit to control fuel and ignition. Power Commander won't work without an O2 emulator, which they don't offer. Rapid Bike is your best bet. You can use their O2 emulator and the Rapid Bike 3 module and tune for a perfect setup.
If you are going with a full system I'd say you'll want to tune it so your bike has a proper A/F ratio.

The problem with the rapid bike (even though it's one of the most 'advanced' units for our bikes) is that the support in the U.S. sux.
There have been serious issues with the ECU frying or losing memory and Rapid Bike won't stand behind the product. I called a shop to buy a Rapid Bike and he advised me not to buy it, because of these problems.
At the same time, there are people who are running that unit successfully...

That's the exact opposite as my experience with Rapid Bike USA. I'd love to hear the name of the dealer that told you that. Feel free to PM if you don't want to post it here.

I dont want to point fingers or blame anyone - it's just that this was my experience.
I called around a few places in different states and by and large - that was their story.
I don't have any personal experience with them so I can't speak for myself...
I am just repeating what was told to me - be it correct or incorrect.

Makes me think that the Ducati "full power" ECU would be the way to go. Thanks for the info.

There were some problems with getting the RB3 unit and RB O2 eliminator to work with the Euro 3 ducatis but those problems supposedly were addressed with the new O2 emulator. Improper installation is the other cause of problems.
I'm running a RB3 with a DP ECU from the cam kit. No problems so far. The only minor issue I have is with the limited range of adjustment with the RB Lite software. At some point I'll pick up the RB Pro Software if I can find it at a reasonable price.
