Chain adjustment clarification
I just bought the service manual and am confused on one piece of the chain adjustment. What and how is this done?
Wheel axis (R) must remain below eccentric hub axis (E) during the whole operation.

I'm not sure what the confusion is, but basically, if you look at the eccentric hub, the axle hole is off center (which is literally what "eccentric" means).
DISREGARD THE FOLLOWING!
[The range of chain adjustment moves the axle hole in a "U"-shape within the hub, or in the bottom half of the hub.]
Move the adjuster ring back and forth, and watch how the axle moves in relation to it, and you'll see what I mean.
(This is one of the drawbacks of an eccentric chain adjuster. As you adjust the chain throughout its life, the ride height of the bike actually changes with it. Most people will never notice the difference, though.)

Okay, my bad!
I just took a look at my own bike, and the axle is definitely in the TOP half of the eccentric hub! So unless I'm completely on drugs, the illustration you posted is incorrect.
Can anyone verify my sanity here?

Upon further investigation, the illustration seems to be for the 916 series hub. On those bikes, the axle is "low". But on the Hyper, it should be "high".
If you crouch behind your bike, eye-level with the swingarm, look at the adjustment ring, and then notice where the axle is. On the Hyper, it should be ABOVE center.

Park, I'm with you! And, I keep looking at my chain thinking it's time to dive in. The good news is we don't have to worry about alignment!
I have an embarassing question. What tool should I use to turn the eccentric hub? Note: I did not get a tool kit with this bike (bought used). Did the tool come with the kit? Other options?

That little chain guard thing over the rear portion of the chain is connected to the adjuster ring. Once the two pinch bolts are loose on your hub, you can move the chain guard piece to turn the ring...

A shock spring preload tool (Ohlins) I have works too but its just easier to use the chain guard.

what's the torque setting on the pinch bots? 28nm?
