Nope, they don't let you use the stock bar end mirrors.
But you can buy some aftermarket ones and adapt them.
Do they come with a kind of carbon fiber covers for the mirrors? Or do you keep the stock mirrors? And stock brackets?

When I spoke with the manufacturer they said the guards accept all the stock parts and they did offer mirror covers. The go on with double sided tape.

I am concerned if they can stand a low side crash.

The only ones that can stand up to anything is these Ducati Hypermotard 1100 (all models) Racing Handguard Kit (96764708B) | Pro Italia
The stock guards shatter like glass. I dropped my bike on me once and broke the left (pant leg got caught on the damn clutch slave rubber nipple) and glanced a pylon once and broke the right.
