Which plug?

I watched a YouTube video this weekend in which a guy changed the oil on his hyper 1100. He drained the oil from the small plug under the large cartridge filter(screen) near the header. Is that correct? It seems like the larger plug in the center would drain better. Does it matter?

that bolt is for the filter screen. You need to remove it and then use a huge allen to remove the screen. I have a T bit for my WRX transmission that happened to fit that I use. The larger one is for the oil pan. It is recommended to clean the screen at the first change and then every other, from what I remember.

Crush Washer

I guess what ever gets the oil out of your sump, both will do (the big one on the bottom is the correct one btw) , the Ducati OEM oil filter includes 2 new crush washers, one for the bottom drain and one for the strainer that uses a 14mm 'Allen wrench'. It does not include a crush washer for the 'drain' you describe.
I picked up a ratchet hex set from amazon that has a 14mm a great value - nice quality and low price. From my experience tools made in Taiwan are high quality and well priced.

The name of the set is: "Neiko Pro Grade 13-Piece Allen Hex Bit Socket - Metric MM"

I have purchases two new OEM filters from two different ducati dealerships here in MI and neither box had any copper washers in them. I just took a torch to mine and re-tempered it to give it some crushing properties. Next time I will replace it with a new one.
