Thumbs down 999 Crank No Start No Codes

Hello Everyone,

I need some ideas as I am experiencing a crank no start condition. Ok here is the story:

Just installed a 54mm Termi full exhaust - started it up many times over the last 3-4 days without any problems. During tightening the header bolts I removed the battery tray to gain a better access to the bolts and afterwards the bike started cranking longer than usual but STILL started. Checked all the connections and everything looks good. Left the bike overnight and worked on getting my seat and fairings back on however now the bike does not start (it just cranks). Checked battery voltage and its about 11.8 now (after starting it a bunch of times). Hooked the bike up to my car to jump start it - battery voltage up till 13.8 and still cranks no start. I def. smell fuel and hear the fuel pump priming however I dont want to keep cranking in fear of flooding the cyclinders (I'm already expecting a big fireball the first time this thing starts again).

Any ideas? It doesnt seem to have any fault codes, I suspect the fuel is okay (didnt check pressure though), and I haven't checked spark yet. The tank was low in gas so I filled it up with fuel as well but still same issue. However after disconnecting the battery is there adaptations or some type of timing that can get messed up? The bike was just running like a champ. Some people might ask me to recheck the connections at the ECU but other than that what do you guys think? Which connections in particular at the ECU should I look for (pins, crimps, splices, wires, fuses, or connectors)?

Fuel delivery (havent checked the pressure), jumped the battery, havent check the spark (what the recommended way of checking it on the 999)? What else? Why would the bike suddenly be harder to start after a battery disconnect and now not start at all? What the heck....
