bottom body bolt on 999
It involves a rubber grommet. It's not a regular fastner...it's not a DZUS... If I had to name it I'd call it a PITA. Anyone know where to get one?
Or better yet - Anyone know of a better replacement?

I was at first having troubles with those two as well then I understood they have a purpose in life. I came to conclude that the rubber is there for 3 reasons: 1) it avoid the bolt coming loose and vibrate off, 2) helps (believe it or not) the assemble and 3) it provides the two halves with some compliance
The easier way to assemble it it to first push in the bolt through the rubber until it reaches the brass and then start turning the bolt. Since you get the friction of the rubber you can finger tight the bolt and it will not come loose.

Indeed, but I need to buy a new one (or a better replacement). I understand how they work, now I need one.

They're known as "Wellnuts". Google is your friend.

they are often called rubber well nuts. Some large hardware stores carry them (Lowes, HomeDepot,Ace....) You will not find an exact thread match on the allen bolt so if you buy one from a hardware store make sure you buy the matching bolt to thread into it. Some people change out that connection to a DNUZ. You will find once you take the fairing off a few times you will learn how to do it with no issues. I have taken my fairing off 100s of times and I use to hate those wellnuts....but now I can do it blind folded with one hand :-)
Don't panic if an older one slips or pops out. On a 999 you can reach your hand all the way in to reach both wellnuts if you have to. The engine needs to be cold as your hand has to reach under and past exhaust pipes.

I bought two new 04' lower fairngs for my 03'. My 03' lower fairings use 1 bottom attachment point using Dzus vs. the 04's 2 attachment points using wellnuts. You can simply change over to Dzus. Just buy the clip and button fastener. The D-ring Dzus with the little handle won't work though. What's nice about the wellnuts is you can easily put the two halves together then install the screw. The Dzus button fastener is held into the fairing by a nylon washer on either side to prevent it from falling out. So you'll need to work the fairings by pushing one up, the other down to get the Dzus screw into it's clip. I just use 1 washer on the outside omitting the inner washer and put a piece of Ductape over it to keep it from falling out. It never has w/o the tape either...and if you use two fasteners you'll be fine. You'll need to buy the 14mm long Dzus fastener if you go that route.
Here's a great place to buy em'

Exactly what ZDM said. I just swapped all of my fasteners over to dzus and I couldn't e happier. I even bought them from kurvygirl as he suggests. She is great to deal with.
For those bottom two bolts (actually all of them besides the ones by your knees) you will need to twist the little d-handles out of the dzus fasteners. This is easily done with pliers.
Good luck and have fun with your hassle free fairing removal.

You will do well to stick with the wellnut as if the zus decide to come out, as they sometimes do, your fairings will be completely destroyed in the mayhem that happens when there is no lower fixing in place.

I installed two Dzus fittings in the front and one in the rear so that would not happen. Put an O ring in the Dzus pin to hold it in place if the pins are long enough. This also helps snug up the pin and prevents it from falling out.
I use the Ducati type Dzus with the larger low profile head:
DZUS Pin: D-Ring
DZUS Pin Retainer
